`references/agents.md`	Step 3c in comprehensive mode — the per-agent briefs for Agents 1–10, plus how language / project / library-use reviews plug in.
`references/scoring-and-output.md`	Steps 4, 4.5 and 5 in comprehensive mode — confidence scoring, likelihood/blast-radius triage, and the output format.

Flag parsing, scope resolution, and comment cleanup (Steps 1–3b.6) need neither.
